After upgrading to 8.x-1.6, the "meta" key disappeared from all custom JSONAPI resources, including the ones defined by commerce_api. I haven't really had a chance to dig into this issue yet, but wanted to report it. For now I fixed my version to 1.5 until this is fixed.
